just a good cleaning, follow with a good sanding to remove all gloss. Finish with a final clean with lacquer thinner or something to remove grease. Several light coats of paint. Follow manufacture directions for cure.
Just a guess here, but I’m thinking your brakes were fairly warm when you stopped. The fluid had expanded and sent some back to the master cylinder. After cooling there was a void to fill by pumping the fluid back. It’s a complete guess.

its a requirement from Honda. If your dealer does it or not, I don't know. I know mine does because I had to wait on it to be done as they were getting ready to wheel it out the door.
And yes I'd rather they didn't mess with it as they boogered up several screws during the process.
The dealer is supposed to check the air filter before the bike leaves when new. This is a requirement from Honda. I was told this is something they have to do on all the 'adventure' bikes.
Flakes in the oil are somewhat normal with a wet clutch.
If you had a rod knocking, you would know it. They are loud ticking/knocking noise.
Cut your oil filter open and see what's inside if your real concerned.
I'd just ride it. Chances are it's nothing.
I think you misunderstood what they were telling you. Your engine is not destroyed. If it is a valve clearance issue, a simple adjustment will fix it. That's a normal maintenance item.
Personally I'd be surprised if that resolves the issue.
You would have to come up with some sort of link pipe to go between the muffler and header pipe. Then if you have a center stand, there is no bumper.
If you want a cheaper exhaust that still retains quality, buy a Delkevic.

The spec sheet for the "new" T6 shows SM SN rating. It's just not listed on the bottle.
There is a used 12 model with DCT and only a little over 1000 miles on it at a local dealer. They have it for $5,000 and can't sell it.
